Hi, religious organizations are exempt from taxation since we do not want the government meddling in religion or routinely asking for detailed reports from religious organizations.
If we plan to tear down the principle of separation of church and state to the extent of funding education via religious institutions, then we would go all the way: religious institutions must then pay tax and honor any regulations or legislation applicable to a secular school or business of their same type: no ability to discriminate towards people with a certain belief set, no exemptions from providing birth control, etc.
On the other hand, if we want them to be able to have a specific religious flavor, then they cannot recieve any public funding.
However it is not logically feasible nor intellectually honest to have an organization that is religious when it is convenient to be religious, and not religious when being not religious is more convenient.
You cannot have it both ways.
If a person can say their beliefs require them to exclude trans customers, not cover birth control, or teach school children about a concept of hell, then another person can say their beliefs require them to not support those things. You cannot have it both ways.
Furthermore, if you choose some principles that are distinctly religious and translate those into law (such as posting the 10 comments in government or educational buildings, prohibiting abortion, excluding people with genders that don't fit into the British colonial binary, etc), that is called establishment of religion. Which I'm sure you will agree is unconstitutional, even if you previously hadn't realized that these things as establishment of religion.
